You can take a strong reference photo for a custom pet portrait indoors with an ordinary phone. The useful ingredients are fairly unglamorous: enough light, a clean view of the face, sensible camera distance and a pet who has not become thoroughly bored with you.
Start in a room with good daylight. Position your pet near a window rather than directly in a hard beam of sun. Turn the pet so the face is evenly visible and avoid mixing several strongly coloured indoor lights if you can.

Phone lenses collect fingerprints with impressive efficiency. Wipe the lens before you start. It is a trivial step that can make a surprisingly large difference to haze and fine detail.
Move physically closer where it is safe rather than pinching to zoom heavily. Digital zoom can throw away detail, which is precisely the detail you are trying to preserve for a reference image.
Bring the phone closer to the pet's eye height. This usually gives more natural facial proportions and reduces the oversized-head effect produced by standing directly above a small animal.
On most phones, tapping the pet's face or eyes tells the camera where to focus. Take several frames and check them at full size rather than trusting the tiny preview.
Do not crop tightly through ears, whiskers or the top of the head while shooting. Give yourself some room. Cropping later is easy; reconstructing part of an ear because the phone chopped it off is rather less convenient.
Indoor light is often dimmer than it appears to your eyes. If the photograph is soft, move closer to the window or wait for the pet to settle rather than relying on aggressive filters or sharpening.
Avoid strong beauty filters, portrait effects and colour presets before sending the image. The original file is usually a better reference for coat, eye and marking colours.
